TMR-DN (TAMRA-2,4-dinitroaniline) is a bright orange fluorescent probe that binds to the SRB-2 aptamer, with a Kd value of 35 nM for the SRB-2 aptamer. TMR-DN exhibits low background fluorescence, enabling wash-free live-cell RNA imaging[1].

Animal Model: Escherichia coli BL21 Star™ (DE3) (transformed with pET28-SRB-2 or pET28-tRNA plasmid, grown to OD600=0.4, induced with 1 mM IPTG for 2-3 h for high SRB-2 expression; grown without IPTG for low SRB-2 expression)[1]
Dosage: 500 nM (high SRB-2 expression imaging); 250 nM, 500 nM, 1 μM, 2 μM (low SRB-2 expression imaging)
Administration: incubation; 10 min (500 nM); 37°C
Result: Yielded a signal-to-background ratio of ~256 at 500 nM, which was 49-, 27-, and 9-fold higher than ratios for pyronin B, pyronin Y, and SR-DN respectively.
Showed ~11-fold higher fluorescence in SRB-2-expressing bacteria than SR-DN at 250 nM with high SRB-2 expression.
Yielded signal-to-background ratios of 2.9 (1 μM), 3.6 (500 nM), and 11.2 (250 nM) for low SRB-2 expression, while SR-DN failed to produce distinguishable signal.
Enabled imaging of GFP mRNA fused to 6xSRB-2 or 15xSRB-2, with 15xSRB-2-expressing bacteria showing 2.4-fold brighter fluorescence than 6xSRB-2-expressing bacteria.
Animal Model: HeLa (DSMZ, ACC 57) (seeded to 60-80% confluency, co-transfected with pcDNA-CFP and pAV-5S-SRB-2 or pAV-5S control plasmid; or transfected with CFP-TM-15xSRB-2 or CFP-TM control plasmid, incubated for 24-36 h)[1]
Dosage: 500 nM
Administration: incubation; 30 min; 37°C
Result: Enabled clear visualization of the nuclear and cytoplasmic distribution of 5S rRNA tagged with SRB-2, with minimal background fluorescence in control cells expressing untagged 5S rRNA.
Showed significantly higher fluorescence in HeLa cells expressing CFP-TM mRNA tagged with 15xSRB-2 than control cells, with cytoplasmic localization of the mRNA confirmed; northern blot analysis verified the signal originated from full-length transcript, not degradation products.
